This is the command cmtk-xform2dfield that can be run in the OnWorks free hosting provider using one of our multiple free online workstations such as Ubuntu Online, Fedora Online, Windows online emulator or MAC OS online emulator
PROGRAM:
NAME
xform2dfield - Transformation to Deformation Field
SYNOPSIS
xform2dfield OutputPath ReferenceImage XformList
DESCRIPTION
Convert parametric rigid or nonrigid transformation to deformation field, sampled at pixel
locations of a given reference image
OPTIONS
Global Toolkit Options (these are shared by all CMTK tools)
--help
Write list of basic command line options to standard output.
--help-all
Write complete list of basic and advanced command line options to standard output.
--wiki
Write list of command line options to standard output in MediaWiki markup.
--man
Write man page source in 'nroff' markup to standard output.
--version
Write toolkit version to standard output.
--echo
Write the current command line to standard output.
--verbose-level <integer>
Set verbosity level.
--verbose, -v
Increment verbosity level by 1 (deprecated; supported for backward compatibility).
--threads <integer>
Set maximum number of parallel threads (for POSIX threads and OpenMP).
Main Options
--mask, -m
Use reference image pixels as a binary mask.
--target-image-fsl <string>
Path to optional target image to be used in FSL. This is the image that the
transformation (and thus the created deformation field) maps to. When creating a
deformation field to be used with FSL's "applywarp" tool, is may be necessary to
determine whether the x coordinate of the resulting deformation vectors has to be
flipped. [Default: disabled]
--inversion-tolerance-factor <double>
Factor for numerical tolerance of B-spline inversion [multiples of minimum grid pixel
size; default=0.1] [Default: 0.1]
--downsample <string>
Downsample grid by factors 'x,y,z' or by single factor 'xyz' [Default: NONE]
--output-absolute
Make output deformation field with absolute target location vectors, rather than
relative offset vectors.
